I know of Magic exclusively via CGP Grey. I have no clue at all how one would go about organising one’s collection. Sorry.
Who knows why I even chose that sentence. Muons from deep space hitting just the right synapse.

And here I thought I would find the answer! 
Though, if I ever do end up with a system I’m comfortable with, I’ll be sure to come back here and post about it.

I don’t know if you are still in need of an answer, but I used Deckbox once.
Physically I sorted by colour > card type (instant, creature) > mana cost.
